Separate a biological mechanism from its readout

A biological explanation connects an intervention to a process and then to an observable quantity. Those are separate links. A lower detector reading might mean less product, an altered detector response, or both. Before calculating a treatment effect, draw the chain intervention → biological state → measurement and identify a competing explanation for each arrow.

Learning outcome: Compare inhibition40% with artifact0 and20 units. Then change inhibition to0 while retaining the artifact. Record all four readings, not just the result that agrees with your prediction. Explain why a cell-free standard and a bypass answer different questions.

Starting recap

Separate mechanism, measurement, material balance and model validity. Preserve raw evidence and the assumptions needed for each inference.

All lessons are open directly. Your saved experiments remain when you leave and return.

At40% pathway inhibition and a+20-unit common artifact, untreated, inhibited and bypass readings are120,80 and120 units. The treated-minus-control contrast is−40 units. The cell-free100-unit standard reads120, exposing the artifact while leaving the matched contrast unchanged.

Predict

If the cell-free standard shifts but the treatment-minus-control contrast does not, which part of the causal diagram needs revision?

Distinguish a pathway effect from an assay artifact

Worked teaching model · synthetic values · Original fictional pathway X→Y→Z. Reference Z production is 100 units; downstream bypass restores 100 units if only X→Y is inhibited. A cell-free fixed Z standard has true signal 100. The same additive artifact affects all assay readings. These stipulated mechanisms are not a general biological rescue law.

Reset keeps your prediction, captures and practice history.

A matched additive artifact shifts absolute readings without changing the treated-minus-control contrast.

A restored bypass response is consistent with an upstream lesion only under the stipulated specificity and delivery assumptions. The fixed cell-free standard diagnoses assay offset, not pathway function. A sample-specific interference would require a different control and is tested later.

Save settings, the prior prediction, quantities and interpretation in the lesson notebook. A model replay is not a physical investigation or independently verified proficiency.

Understand

1. Orient: Separate a biological mechanism from its readout

A biological explanation connects an intervention to a process and then to an observable quantity. Those are separate links. A lower detector reading might mean less product, an altered detector response, or both. Before calculating a treatment effect, draw the chain intervention → biological state → measurement and identify a competing explanation for each arrow.

2. Explain the mechanism and assumptions

In our fictional X→Y→Z pathway, blocking the first conversion reduces Z production. Supplying a downstream bypass restores Z only under explicit assumptions: the bypass reaches the relevant compartment, the downstream machinery remains functional, and the detector still reports Z comparably. A rescue therefore supports a location in this stipulated pathway; it does not prove that an intervention has exactly one target in a real cell.

A fixed cell-free Z standard asks a different question from a biological untreated control. The standard checks whether a known input generates the expected readout. The untreated biological preparation establishes a comparison for the whole biological system. A standard cannot replace a biological control, and a biological control cannot by itself isolate an instrument artifact.

Define the causal contrast before viewing the output. Here a common additive artifact shifts all signals equally, so treatment minus untreated cancels it. A sample-specific artifact would not cancel. Replication can estimate variation around either comparison but cannot repair an inappropriate control. Retain the first prediction and describe a result that would weaken the favored mechanism, rather than merely accumulating supportive observations.

3. Work a quantitative example

4. Predict and investigate

Predict first: If the cell-free standard shifts but the treatment-minus-control contrast does not, which part of the causal diagram needs revision?

Compare inhibition40% with artifact0 and20 units. Then change inhibition to0 while retaining the artifact. Record all four readings, not just the result that agrees with your prediction. Explain why a cell-free standard and a bypass answer different questions.

Retain the initial prediction, model settings, raw displayed quantities and your interpretation in the lesson notebook. All generated observations are explicitly synthetic; no wet-laboratory procedure is required.

5. Transfer to a changed case

Try a changed case before opening the response

An untreated sample reads90, a treated sample60, and a fixed standard expected to read100 instead reads110. Under a shared additive-offset model, what is the matched treatment contrast? What remains untested?

Write your calculation, units and model boundary in the retained lesson notebook first. This worked response is public practice, not independent assessment.

Compare with a worked response

The matched contrast is60−90=−30 signal units; subtracting the same10-unit offset from both leaves−30. Whether the offset is truly shared and whether signal change represents product change remain hypotheses. A sample-specific interference control or an independent measurement can challenge them.

6. Reflect and retain a defensible claim

Explain which result would weaken your favored mechanism. Distinguish the biological unit from repeated readings, included uncertainty from omitted bias, and a model calculation from a performed physical investigation. State one additional control or independent observation needed before generalizing beyond this case.

Which control most directly tests an assay response shift independently of living pathway activity?

Public practice checks a specific claim. It does not establish independent mastery.

Save a science backup or import one

Science work is stored locally in this browser, separately from mathematics and AI. It does not sync automatically. Use this science-only backup; this checkout's older all-subject export does not include science.

A legacy file is available only when the complete snapshot fits the 36 MB limit. For larger snapshots, prepare a complete file set below; never discard notebooks to make a smaller file.

Matching imported notebook drafts replace their current drafts. Omitted lessons and known first attempts remain. Export your current work first if you want to retain both drafts.

Complete file sets and course backups

A file set can hold more work than one science file. Keep its manifest and every part together. Each file is limited to 36 MB. This format needs this version of LearnAI or a compatible newer version; older versions can use only the legacy single-file backup above.

The set includes every saved science course and global continuation at this moment. Later edits need a new export. A conflicting tab exports its own visible work, which may differ from saved work in another tab.

0 file(s) selected. File order and filenames do not determine identity. Missing, changed or conflicting parts block the entire restore; no good part is applied by itself.
