SCIENCE · INVESTIGATE AND EXPLAIN

Evaluate a sequence change in its reading-frame context

Translation reads mRNA codons in a defined frame. A ribosome coordinates mRNA with charged tRNAs whose anticodons recognize codons; aminoacyl-tRNA synthetases help establish the amino-acid assignments carried by those tRNAs. Ribosomal RNA contributes to peptide-bond catalysis. A stop codon recruits termination machinery rather than adding a stop amino acid.

Learning outcome: Compare reference, synonymous, missense, early-stop and insertion packets at offset zero. Predict triplet groups before opening the ledger. Then use offset one as an intentionally wrong-frame contrast and explain why sequence identity without orientation/frame is insufficient.

Starting recap

Trace strand direction, processing and molecular accounting; distinguish synthesis from abundance, local from shared regulation, and conditional assay evidence from identity or function claims.

All lessons are open directly. Your saved experiments remain when you leave and return.

Try

At the supplied start, the reference makes four residues then stop. The synonymous packet still makes Met–Glu–Phe–Ala. The early-stop packet AUG UAA UUU GCU UAA makes only Met before termination. Counting every triplet in the string as a residue would ignore the first stop.

Predict

Can the same three nucleotides be a stop in one frame but not be read as a stop in another?

Translate a bounded coding packet before assigning mutation consequences

Worked teaching model · synthetic values · Original short RNA packets with a supplied coding start and standard code for listed codons. Translation stops at the first in-frame stop; partial terminal codons omitted. Offset is a deliberate wrong-frame contrast, not a new biological initiation prediction. No real gene, phenotype or engineered sequence.

Reset keeps your prediction, captures and practice history.

Sequence consequences depend on the declared reading frame and the first in-frame stop.

Reference offset0 encodes Met–Glu–Phe–Ala then stop. The examples isolate synonymous, missense, early-stop and one-base-insertion changes. Synonymous does not prove biologically neutral; a changed peptide does not establish phenotype, folding or viability.

Understand

1. Frame the molecular question

Translation reads mRNA codons in a defined frame. A ribosome coordinates mRNA with charged tRNAs whose anticodons recognize codons; aminoacyl-tRNA synthetases help establish the amino-acid assignments carried by those tRNAs. Ribosomal RNA contributes to peptide-bond catalysis. A stop codon recruits termination machinery rather than adding a stop amino acid.

2. Explain mechanisms and assumptions

The original reference packet is 5′–AUG GAA UUU GCU UAA–3′, encoding Met–Glu–Phe–Ala before termination. GAA→GAG preserves Glu in the standard code, whereas GAA→GAC changes it to Asp and GAA→UAA terminates after the initial Met. The effect is evaluated in the specified frame, not by spotting a three-letter word anywhere in the sequence.

An insertion of one nucleotide after the start shifts downstream grouping in this packet. The supplied window can then lack an in-frame stop; that means the window does not show termination, not that a real protein would grow forever. The offset control deliberately demonstrates incorrect grouping from the same string and is not a prediction that any arbitrary nucleotide can initiate translation.

Synonymous describes an unchanged encoded residue in this context, not guaranteed biological neutrality: RNA stability, splicing or translation dynamics can differ. Conversely, a missense change does not uniquely predict loss of function, disease or fitness. Structural, expression and functional evidence are required to connect sequence changes to phenotype; all packets here are short fictional examples, not usable genes. Not every gene encodes a protein: rRNAs, tRNAs and regulatory RNAs can function as RNA molecules. The familiar DNA→RNA→protein route describes protein-coding expression, not every information transfer. Reverse transcription copies RNA into DNA in certain biological contexts; it does not mean that an amino-acid sequence is routinely copied back into a nucleic-acid sequence.

3. Work a quantitative example

At the supplied start, the reference makes four residues then stop. The synonymous packet still makes Met–Glu–Phe–Ala. The early-stop packet AUG UAA UUU GCU UAA makes only Met before termination. Counting every triplet in the string as a residue would ignore the first stop.

4. Predict and investigate

Predict first: Can the same three nucleotides be a stop in one frame but not be read as a stop in another?

Compare reference, synonymous, missense, early-stop and insertion packets at offset zero. Predict triplet groups before opening the ledger. Then use offset one as an intentionally wrong-frame contrast and explain why sequence identity without orientation/frame is insufficient.

Retain the first prediction, settings and complete evidence ledger in the lesson notebook. All sequences and numerical packets are original bounded teaching examples, not real genes, observed samples or performed experiments.

5. Apply the reasoning to a changed case

Apply the mechanism to a changed case

A supplied coding window is 5′–AUG GAG UAA GCU–3′. Using the standard assignments Met, Glu, stop and Ala, state the translated peptide and why the final GCU is not included.

Retain your calculation, units and assumptions in the lesson notebook before opening this public practice response.

Compare a worked response

The peptide is Met–Glu, then translation terminates at the first in-frame UAA. GCU lies after that stop in the supplied reading frame and is not added to this peptide.

6. Reflect and retain evidence

Which independent observation would separate the molecular mechanism from an assay, sample or model artifact? State orientation, units, controls, biological replication and omitted alternatives. Public practice and written plans do not certify independently demonstrated reasoning or actual supervised laboratory participation.

Changing GAA to GAG in the supplied coding frame is called synonymous because:

Public practice checks a specific claim. It does not establish independent mastery.

A supplied coding window is 5′–AUG GAG UAA GCU–3′. Using the standard assignments Met, Glu, stop and Ala, state the translated peptide and why the final GCU is not included.

Completion requires a saved prediction, at least one capture and a reflection. Presence checks do not grade your reasoning.

Skipping retains experiments and awards no mastery.

Save a science backup or import one

Science work is stored locally in this browser, separately from mathematics and AI. It does not sync automatically. Use this science-only backup; this checkout's older all-subject export does not include science.

A legacy file is available only when the complete snapshot fits the 36 MB limit. For larger snapshots, prepare a complete file set below; never discard notebooks to make a smaller file.

Matching imported notebook drafts replace their current drafts. Omitted lessons and known first attempts remain. Export your current work first if you want to retain both drafts.

Complete file sets and course backups

A file set can hold more work than one science file. Keep its manifest and every part together. Each file is limited to 36 MB. This format needs this version of LearnAI or a compatible newer version; older versions can use only the legacy single-file backup above.

The set includes every saved science course and global continuation at this moment. Later edits need a new export. A conflicting tab exports its own visible work, which may differ from saved work in another tab.

0 file(s) selected. File order and filenames do not determine identity. Missing, changed or conflicting parts block the entire restore; no good part is applied by itself.

Science storage: loading. No account or remote computation is required.
