SCIENCE · INVESTIGATE AND EXPLAIN

Distinguish a clone sample from population-wide absence

A clone descends from an ancestral cell, but later mutations and transfer can create variation within its descendants. A population can also contain several lineages. Counting many sequence reads from one cell or many descendants from one clone does not automatically provide the same independent information as sampling separate cells from a population.

Learning outcome: Reconstruct absence and detection probabilities across supported sample sizes. Name the sampling unit and one correlation or selection bias that would invalidate the product rule.

Starting recap

Trace copying, expression, inherited variation and horizontal-route evidence while separating sampling, ancestry, selection and model uncertainty.

All lessons are open directly. Your saved experiments remain when you leave and return.

Try

With p=0.2 and n=4, the expected variant count is 0.8 but the chance of seeing none is 0.8⁴=0.4096. Thus a zero count is compatible with the stipulated preexisting variation. Repeated reads of the same molecule would not justify treating n as four independent cells.

Can a negative sample be reasonably probable when the population already contains the variant?

Understand

Define the evidence

A clone descends from an ancestral cell, but later mutations and transfer can create variation within its descendants. A population can also contain several lineages. Counting many sequence reads from one cell or many descendants from one clone does not automatically provide the same independent information as sampling separate cells from a population.

Connect mechanism and measurement

The original probability model declares independent equal-probability draws with replacement from a population with a known neutral variant fraction p. The probability of no variant in n draws is (1−p)^n; at least one is its complement. The expected count np is not necessarily an integer and is not a guaranteed observed count.

These probabilities run forward from a stipulated population frequency. An observed negative sample does not uniquely determine p, and the formula is not itself a confidence interval. Clustered sampling, biased recovery or correlated reads invalidate the independent-draw calculation. The sampling unit and inclusion process belong in any inference.

Standing variation can exist before a later environmental change. Failure to see it in a small earlier sample is not proof that later need created the sequence. To distinguish genuine new origin from prior undetected variation, evidence would need to address timing, ancestry, detection and competing histories; this lesson does not prescribe sampling or growing microorganisms.

Reconstruct the original record

With p=0.2 and n=4, the expected variant count is 0.8 but the chance of seeing none is 0.8⁴=0.4096. Thus a zero count is compatible with the stipulated preexisting variation. Repeated reads of the same molecule would not justify treating n as four independent cells.

Defend a changed case

Apply the mechanism to a changed boundary

Use p=0.1 and six independent draws. Find absence and at-least-one probabilities.

Retain the first response, units, uncertainty and any prior feedback exposure in the notebook before comparing this public explanation.

Compare a worked response

Absence is 0.9⁶=0.531441 and at least one is 0.468559. Neither result says the variant is absent from the population; they are probabilities conditional on a known p and the declared draws.

Retain bounded evidence

Preserve original assumptions, first responses and feedback exposure in the Microbiology evidence workspace. All numerical records are original fictional evidence. No culture, genetic modification, transfer execution, resistance generation or personal clinical interpretation is requested. Actual independent practical competence is not established.

Save a science backup or import one

Science work is stored locally in this browser, separately from mathematics and AI. It does not sync automatically. Use this science-only backup; this checkout's older all-subject export does not include science.

A legacy file is available only when the complete snapshot fits the 36 MB limit. For larger snapshots, prepare a complete file set below; never discard notebooks to make a smaller file.

Matching imported notebook drafts replace their current drafts. Omitted lessons and known first attempts remain. Export your current work first if you want to retain both drafts.

Complete file sets and course backups

A file set can hold more work than one science file. Keep its manifest and every part together. Each file is limited to 36 MB. This format needs this version of LearnAI or a compatible newer version; older versions can use only the legacy single-file backup above.

The set includes every saved science course and global continuation at this moment. Later edits need a new export. A conflicting tab exports its own visible work, which may differ from saved work in another tab.

0 file(s) selected. File order and filenames do not determine identity. Missing, changed or conflicting parts block the entire restore; no good part is applied by itself.
