Distinguish transcriptional control from downstream effects

Cells regulate expression at transcription, RNA processing/stability, translation and protein modification/degradation.

Learning outcome: A reporter signal rises when a proposed enhancer is present. Give controls that distinguish enhancer action from unequal cell number and different copy number.

Starting recap

Cells regulate expression at transcription, RNA processing/stability, translation and protein modification/degradation. A protein endpoint can change even when RNA remains constant. Compare multiple stages rather than labeling every protein change a transcriptional effect.

Protein and RNA units cannot be divided as molecular stoichiometry without calibration.

Compare with the conditional interpretation

Both double, compatible with an upstream expression change but not unique proof of transcriptional control.

RNA fold change is 20/10=2 and protein fold change 80/40=2 in the reference packet. The changed packet gives RNA fold change1 and protein fold change0.5, motivating downstream assays.

Understand

Mechanism before a label

Cells regulate expression at transcription, RNA processing/stability, translation and protein modification/degradation. A protein endpoint can change even when RNA remains constant. Compare multiple stages rather than labeling every protein change a transcriptional effect.

In a simple bacterial operon, a regulatory protein can alter transcription of linked genes by interacting with a regulatory DNA region. Induction and repression connect environmental conditions to expression; the exact sign depends on the regulatory mechanism. Do not treat every operon as the same switch.

In eukaryotes, transcription factors, regulatory DNA and chromatin accessibility contribute to cell-specific expression. Enhancers can act at a distance through molecular interactions. DNA methylation or histone modification is context-dependent regulation, not automatic deletion of the underlying DNA.

Compare bacterial switches with eukaryotic control

An operon groups bacterial genes under coordinated transcriptional control. In the simplified lac example, an inducer reduces repressor binding, while low glucose can support stronger activation through a separate regulatory pathway. Removing a repressor does not imply every environmental condition yields maximal transcription. In a repressible biosynthesis operon, a plentiful end product can help a repressor reduce transcription. These are gene-specific regulatory models, not universal switches for all bacteria.

Eukaryotic regulation can involve chromatin accessibility, transcription-factor combinations at regulatory DNA, RNA processing/stability, translation and protein modification or degradation. Different cell types can maintain different expression programs despite largely sharing a genome. A reporter is evidence about the construct and condition tested, not automatically the full endogenous chromatin context.

Prediction: A promoter-binding factor is absent, but a repressor is removed. Must transcription become maximal? No: relief of repression and availability of required activation/initiation machinery are different conditions. Draw both controls feeding into transcription and explain how RNA and protein measurements could diverge.

Separate DNA control sites from regulatory RNA

A promoter is a DNA region where transcription-initiation machinery assembles. Other regulatory sequences, including enhancers, can act upstream or downstream through DNA–protein interactions. Different eukaryotic genes can respond to a shared transcription factor without forming one bacterial-style operon. Constitutive expression contrasts with condition-dependent induction, but does not imply an unchangeable amount of product.

Small regulatory RNAs can guide protein complexes to complementary RNA targets, reducing translation or promoting RNA degradation. That is regulation of expression, not necessarily deletion of the target gene. OpenStax post-transcriptional control, checked 31 October 2026.

Changed case: In a fictional matched record, a small RNA increases, target protein decreases, and target DNA copy number is unchanged. Must transcription have stopped?

Check the control level

No. Reduced translation or increased RNA degradation could lower protein without changing DNA or transcription. Compare RNA production, RNA persistence and protein synthesis/degradation to discriminate those mechanisms. A complementary sequence suggests a candidate target but does not by itself prove functional regulation.

Distinguish reversible regulation from sequence replacement

DNA methylation and histone modifications can alter regulatory accessibility and expression without replacing the DNA base sequence. Such epigenetic marks can be added or removed; persistence across cell divisions does not make every mark permanent. During development, one transcription factor can induce a subsequent factor, producing a sequence of expression changes and tissue-specific proteins. This is regulatory succession, not different cells necessarily acquiring different genomes.

Changed case: A fictional cell lineage retains the same target DNA sequence while expression falls after a chromatin modification and recovers after that modification is removed. What claim is supported, and what remains unresolved?

Check sequence versus regulatory state

The record supports reversible regulation in the stated comparison, not deletion and recreation of the target gene. Correlated recovery alone does not identify every molecular mediator; matched controls and measurements of the proposed mark, transcription and downstream products are still needed. It does not imply every differentiated cell can reverse every aspect of its identity.

Apply to a new case

A reporter signal rises when a proposed enhancer is present. Give controls that distinguish enhancer action from unequal cell number and different copy number.

Compare your reasoning with the worked response

Normalize viable cell input and reporter copy/uptake, include a matched construct lacking the proposed enhancer and a control reporter, and replicate independent preparations. Reporter context can differ from the native chromosome.

This public response supplies feedback, not a score for independent reasoning. Record which part of your prediction changed and why.

Evidence and investigation boundary

Protein and RNA units cannot be divided as molecular stoichiometry without calibration. Equal RNA endpoints do not prove identical transcription rates if degradation also changed.

For a supervised investigation, predeclare the question, biological unit of replication, treatment/comparison assignment, quantities and units, exclusion rules, graph and uncertainty method. Keep the raw records and the first prediction separate from later revisions. A simulated case does not supply laboratory hours or establish AP authorization. No physical manipulation is required by this lesson.

Save a science backup or import one

Science work is stored locally in this browser, separately from mathematics and AI. It does not sync automatically. Use this science-only backup; this checkout's older all-subject export does not include science.

A legacy file is available only when the complete snapshot fits the 36 MB limit. For larger snapshots, prepare a complete file set below; never discard notebooks to make a smaller file.

Matching imported notebook drafts replace their current drafts. Omitted lessons and known first attempts remain. Export your current work first if you want to retain both drafts.

Complete file sets and course backups

A file set can hold more work than one science file. Keep its manifest and every part together. Each file is limited to 36 MB. This format needs this version of LearnAI or a compatible newer version; older versions can use only the legacy single-file backup above.

The set includes every saved science course and global continuation at this moment. Later edits need a new export. A conflicting tab exports its own visible work, which may differ from saved work in another tab.
